Honeywell Thermostat Question

Unfamiliar with hvac and would like to ask before doing anything.
It's gettin late so can't call anyone.
Have a standard Honeywell thermostat that typically does not use batteries to be powered.
Noticed it was shut off this evening.
I pulled it off and installed batteries to the unit without placing it back on the housing and the thermostat worked.
We have had a pretty significant amount of rain all day and the hvac has seemed to work normally all day.
Is it ok to place this back on the housing with the batteries in place, or would this cause problems? - since there is normally central wiring that powers it.
Any idea what could be wrong?

It's unusual for a standard Honeywell thermostat to require batteries if it's wired to a central HVAC system, as they usually draw power from the HVAC system itself. Had great service and clean-up was good. Was happy with my salesman. They were very friendly and helpful. I needed a new furnace as our was over 20 years old. The furnace and air-conditioner work great and they are very quiet. I am very pleased with the service and product I received.

I needed a new furnace and A/C to replace my 21 yr. old units, and went to the internet to view potential companies in May, I received 3 quotes,
